Zusammenfassung
Die Komplementarität der 3D-Oberflächen von Proteinen ist neben den physikochemischen Eigenschaften ein entscheidendes Kriterium dafür, ob und an welchen Stellen zwei Proteine miteinander wechselwirken, d.h. docken, können. Anders als in Geo-Datenbanksystemen, die Anfragen nach Objekten mit einer gegebenen räumlichen Lage und Ausdehnung unterstützen, werden deshalb beim Pro- tein-Docking Objekte aufgrund ihrer Form gesucht. Wir beginnen mit einer Darstellung der Anforderungen dieser neuen Anwendung an Datenbanksysteme. Zur effizienten Anfragebearbeitung übernehmen wir die in Geo-Datenbanksystemen bewährte Technik der mehrstufigen Anfragebearbeitung, die den Kreis der potentiellen Dockingkandidaten sehr schnell einengt. Der Filterschritt benutzt eine Beschreibung der geometrischen Oberflächencharakteristik mit Hilfe rotations- und translationsunabhängiger Kennzahlen. Ein mehrdimensionaler Join liefert Dockingpartner, die Oberflächenpunkte mit komplementären Kennzahl werten besitzen. Im Verfeinerungsschritt werden selektierte Oberflächenpunkte mit ihren Nachbarn zu 3D-Regionen erweitert und deren Komplementarität gemessen. Die mehrstufige Anfragebearbeitung wird in ein Docking-System integriert, das auf einem kommerziellen objektorientierten Datenbanksystem basiert.
